Water should spawn in the workbench around every 30 mins you spend away from Sanctuary so normally 1 or 2 missions. Also make sure all fillable items are removed from the junk tab, this includes nuka cola bottles, milk bottles, beer bottle etc. Sometimes this can effect water spawning.
