In those lessons, we use phonetic English spelling, so you don't have to be able to read and write Persian before learning to speak it conversationally! Reading and writing in Persian is mostly phonetic, and there are rarely exceptions, so when exceptions do exist, we like to take time to point them out and really learn them. خوا in many words is read simply as خا, so it is one of the exceptions in Persian reading and writing. Rather than being read phoenetically, it has its own rule. This combination of letters is contained in many Persian words, and just needs to be memorized. This exception is used to spell a lot of different words, including: خواهَر khāhar (sister) خواب khāb (sleep) خواندَن khāndan (reading)
